This e-text focuses primarily on Geographic Information Systems (GIS)—a geospatial technology that enables you to create spatial databases, analyze spatial patterns, and produce maps that communicate more effectively. While this GIS textbook is principally an introduction to GIS, most of the chapter’s concepts are applicable to other geotechnologies including remote sensing, global positioning systems (GPS), Internet mapping, and virtual globes.
Creating good maps and analyzing spatial data is a time consuming and challenging practice, but recently, a new set of powerful mapping tools has enabled almost anyone with a computer to make maps easily and to perform at least some low-level analyses. The results, however, are not encouraging. Most of the new mapmakers do not have adequate training in mapping concepts and spatial analysis principles, and their maps are often improperly designed and do not communicate easily nor effectively. This e-text—GIS Commons—seeks to help you analyze spatial data and communicate more effectively. In short, GIS education is our goal.

This course approaches “managing the innovation process” through five levels of analysis: individual, team, network, organizational, and industrial. At each level of analysis, particular attention is given to the conditions under which innovation processes succeed and fail. The weekly readings consist of a mixture of book chapters, journal articles, and cases, and an online forum will be used for further discussion of the required readings outside of class. Tuesday classes will begin with a reflection exercise that entails critical thinking about the topic for the week, followed by an activity and lecture introducing material found both within and outside of the readings. Thursday classes will begin with a case analysis completed in small groups, followed by a discussion based on the issues raised in the case and online forum. The primary goal of the course is to expose students to a variety of perspectives on innovation, while building on past work experiences and preparing for work experiences in the future.

The implications for research can hardly be overstated: Open Labware designs are almost always cheaper than closed source ones, allow for distributed development and, critically, customization by the end user, the lab scientist. An ecosystem of free open source tools for improving the rigor and reproducibility of research is thriving. Information professionals at research institutions must stay informed about what tools are available and how they compare. Ideally, information professionals can also onboard researchers to kickstart adoption of these tools. However, developing quality curriculum to train researchers on new tools requires expertise in the tool itself, which leaves many researchers without training on tools that may benefit their research. This course will train participants to run hands-on, quality modules designed to onboard researchers to four free open source tools. Participants will experience each module, practice the exercises, and explore the training material needed to run the module themselves. An instructor guide that includes the module outline, objectives, description, frequently asked questions, pre- and post-participant surveys, target audience, and instructions for running a successful module is provided for each tool taught.
This course will train participants to run modules on unique aspects of four free open source tools for researchers:
Binder: Share your computational environment, code, and research notebooks. Renku: Document and share your analysis pipelines. Open Science Framework: Create a centralized, structured workspace for your research materials. KnitR: Knit your R code with your analysis narrative in one executable research notebook and capture your dependencies.
Many participants already run short-duration training events at their institutions. This course is ideal for those participants who wish to improve the quality and variety of the training they already offer to researchers. "Advances in metagenomic sequencing have allowed for the identification of countless novel bacterial taxa in environmental samples. However, due to a lack of appropriate computational tools, the plasmids contained by many of these bacteria have received far less attention. That has restricted research into the important genetic processes plasmids are responsible for, such as horizontal gene transfer and antibiotic resistance. To address this gap, researchers recently developed the Sequence Contents-Aware Plasmid Peeler (SCAPP). An open-source Python package, SCAPP builds upon a previously developed algorithm and uses biological data to assemble plasmid sequences from metagenomic samples. SCAPP was found to outperform existing metagenomic plasmid assembly tools when tested on simulated metagenomes and real human gut microbiome samples. SCAPP could also assemble novel and clinically relevant plasmid sequences in generated samples..."
