As we have done before, "I notice..." is an observation about a detail from the text, and "I wonder...?" is a question about a detail you want to know more about.

A study by David Baker and colleagues reveals poor quality of reporting in pre-clinical animal research and a failure of journals to implement the ARRIVE guidelines. There is growing concern that poor experimental design and lack of transparent reporting contribute to the frequent failure of pre-clinical animal studies to translate into treatments for human disease. In 2010, the Animal Research: Reporting of In Vivo Experiments (ARRIVE) guidelines were introduced to help improve reporting standards. They were published in PLOS Biology and endorsed by funding agencies and publishers and their journals, including PLOS, Nature research journals, and other top-tier journals. Yet our analysis of papers published in PLOS and Nature journals indicates that there has been very little improvement in reporting standards since then. This suggests that authors, referees, and editors generally are ignoring guidelines, and the editorial endorsement is yet to be effectively implemented.

The activities, assignments, and lessons included here are designed to help students read and write like artists who constantly take apart old ideas and texts in order to repackage them for the sake of contemporary humor, wisdom, and relevance. The activities introduce new vocabulary for discussing how texts work and play, as well as synthesis, analysis, and creativity. 

Software Carpentry lesson on how to use the shell to navigate the filesystem and write simple loops and scripts. The Unix shell has been around longer than most of its users have been alive. It has survived so long because it’s a power tool that allows people to do complex things with just a few keystrokes. More importantly, it helps them combine existing programs in new ways and automate repetitive tasks so they aren’t typing the same things over and over again. Use of the shell is fundamental to using a wide range of other powerful tools and computing resources (including “high-performance computing” supercomputers). These lessons will start you on a path towards using these resources effectively.

Students often struggle to find theme in literature--one that is not a bumper sticker, a "moral to the story," or anything that could be applied to more than one story.  Understanding what theme is, an implicit argument the author is making, is the first step.  Then it gets more complicated as they realize that there are wrong answers (the ones that don't make sense with the story), there are undeveloped answers (ones that don't get far enough past motif but are on the right track), and there are many possible correct answers that can be explained and supported with the text. This activity uses the Generate-Sort-Connect-Elaborate strategy in small groups to help students focus on the details of the story and how they contribute to the overall point of the story.  It can be used with any piece of literature you deem appropriate for your students.

This unit of study consisits of 5 activities to investigate the effects of Native American Boarding Schools on the individual, the family, and the community. Students will analyze before and after pictures of indigenous students, primary source comments given by boarding school survivors, and historic newspapers to asertain attitudes towards Native Americans during this time period. Middle school students will conclude with a short writing assignment. Secondary students will prepare an essay that relates the attitudes of the time to the practices in Native American Boarding Schools. This is an emotionally difficult subject and special care should be taken if you have Native students in your classrooms, as this topic is traumatic for families who have survived this experience. It provides a synopsis that's easy to understand, and can be used to introduce the topics it covers to students, researchers, and the general public. "The human body contains a diverse array of microbial communities. Categorizing these communities can help microbiologists study how they influence human health. Although hierarchical clustering is the most common approach, newer techniques have been developed to assign more stable classifications. A recent study instead used a centroid classification algorithm to reproducibly place microbial communities into categories based on composition and structure. The researchers implemented their algorithm to assign community profiles to vaginal microbes. Using publicly available datasets containing vaginal samples from a variety of women, they were able to assign vaginal microbes to community state types (CSTs), which refer to the relative abundance of all phylotypes in an individual. Their work resulted in the development of a tool named VALENCIA, which classifies samples based on their similarity to a set of reference centroids. While work is ongoing to expand the reference datasets beyond North American samples..."
